Also check that little black rubber nipple in the upper left corner of this picture to ensure it's in good shape

Yeah, the little nipple is there. I've already ordered baffles for the pipes (I had the same thoughts on that). It's not a spike air cleaner, but more of the open cone (not sure if that makes a difference). I've seen people mounting them straight up.

Any thoughts on that missing screw (other than replace it). Would that affect anything?

That is the carb vent plug, usually removed with spiked air filters. Probably not your issue! After looking at your plugs I would say it was fouled and running rich! Any black smoke when it does fire up?

Going to replace plugs and redo carb setup.

Also, as I was working on carb I noticed one of the screws was missing (See pic). does this go directly into the carb? Just curious if this is increasing the air going in and causing some of my issues or if it's just an attachment point (obviously needs to be replaced either way).

After looking at your vent plug it is pretty dark around the vent, you may be dumping too much fuel into the carb.
