Ignition Module

I recently bought a 2006 K9 that had sat for 3 years, I inherited a few issues, As i was chasing them down i replaced the ignition coil, Crank position sensor, and the Starter, It seemed everything was fine but have one more issue to resolve, The EHC (Updated Rip) is sending the signal to the run switch, The Run switch is send the signal to the Ignition Module (Red Light Comes On) But the Motorcycle starts Intermittently. It will start fine and then not want to start. has anyone ever ran into this? Cranks fine I ordered a new Ignition Module,

Update: The new IM seemed to get me closer, Now the bike will start but still hit and miss it now seems to have sort of a combination to start it, I will hit the run button and then the start button it wont start the 1st time but when i pull the seat and watch the red light on the Ignition Module i hit the run switch again and the the start button again and it fires up. I was able to get a nice ride in last night and make several stops as i was confident i could get it started again, Now i ordered the Updated PCB handlebar controls, I now believe it is an issue is in the buttons, Any thoughts, I am running out of parts to change on this Motorcycle.

Update: For anyone watching this thread after several weeks of chasing electrical gremlins I was able to spend the whole day Saturday riding the K9 with NO ISSUES, Started every time. Thanks to everyone who helped with suggestions and input into this issue.
