A lot of good info on this thread. I'm having some similar issues with my 04 right now.
Is there a simple way to test the VR is putting out the proper power? I'm about to drop in a new battery to test our the EHC function to make sure it didn't get toasted but want to be sure I don't ruin another battery.

Start the bike and check the voltage, it should be in the 13.5-14.5 range, of course the higher the RPM's the voltage should go up in the 14 volt range.
