Took it apart because it felt like it was skipping when you get on the throttle. Everything looks good. It's not the primary or clutch. That's all new.

If its not a bent shift fork then it sounds like ur shift linkage is out of adjustment causing it not to go into gears properly....and if thats not it then check ur belt tightness, might be to loose.... it maybe jumping a tooth when u step on the throttle little hard making it seem like the transmission

Most likely the belt slipping.
If you can be going along in any/every gear and get on it and it does it, I'd bet hard on the belt.
Check the pulley for wear while you're at it cause skipping like that might be a sign of a pulley issue as well.

Just to clarify you are saying skipping, not slipping right? Did your problem start after the new clutch was put in or was it replaced because of the problem? First, I would see if the problem happened in all gears. If it does, double check your primary chain tension. Too loose or too tight can give problems. Also check for worn or missing teeth on your engine sprocket and clutch assembly. Check very closely each tooth. Also important to check each cog on your drive belt , make sure none are missing or damaged. Make sure the inside of the pulleys' are clean as well.

I can shift 1-3rd just fine but it's like kicking a boulder and won't shift into 4th or higher. I've removed the transmission and none of the shifter forms look bent, even set them on a flat piece of wood and all sat level. Anyone know what the issues could be?

Don't know the answer but this PDF may help you. If you look at what gear gets engaged to enter 4 th . It looks like something may be preventing #66 the 4-5 dog clutch from moving into the correct position. Possibly a chunk of gear ( skipping ) is lodged in there somehow. Since you have it on the bench you can explore.

I took the top cover off, pulled the forks and they look straight. Put them back in and I’ve spun the shift while shifting and 95% of the time it goes just fine as long as the main shaft is spinning if the shaft isn’t spinning it gets hung up until I spin the shaft. I think I’m going to have to take the side cover off?

I can't say with certainty but that doesn't sound unusual to me. When my bike isn't running and I want to put it in a higher gear sometimes it takes a nudge to get it to go. When you pulled the forks for inspection maybe the adjustments went out.
Your skill set seems strong considering you pulled the trans yourself. Double check the adjustment for the Shifter Pawl on page 6 and 7. If all looks good in the trans and this adj is correct put it all back together and check your Shift Linkage adj. At this point I would start checking the belt real close. Several members seem to think the symptoms call for a thorough check of the belt.
If your not convinced the trans is working properly have a bike shop near you give it a quick look before you put it back in.
