Transmission leak

I had a leak behind the primary at the transmission, it was loosing trans fluid, Well dissembled the primary found the clutch basket was broken also, that's another story, Removes the back primary cover to see the main seal wasn't leaking it is a black rubber coated plug about 1 1/2 in diameter has a shaft poking out of it thus leaking trans fluid there, I'm mechanical inclined so this doesn't look good to me, a little incite to this issue would be great. I think its a thrust issue somewhere...... Here is a pic

You got an interesting problem. Countershaft is held in with a bolt and appears to be what is sticking out. There's also a bearing behind that seal. Either the bolt loosened up and started to walk out or your countershaft is walking around in the bearing.

I'd be willing to bet it's the later. Since you got your mainshaft sticking out right there. See if you have any play in or out, left/right, or up and down. If there's any play in the mainshaft which I suspect it's there too your in for a full transmission rebuild...which just based off the seal, I would do a full rebuild anyways. Your going to have to take the whole transmission apart to remove the countershaft and replace that bearing anyways. So no point in taking it all apart to not replace with all new bearings on both counter and mainshaft.
