Thunderheart module & plastic box under seat

I have a 2003 Mastiff that I am having an obvious electrical issue starting. Just had the bike running to warm up, turned it off a few minutes and went back out for a ride and now will not start, just a rapid clicking, similar to a dead battery I suppose. But the battery is fully charged, new starter, and checked my connections. I am lost here, the 1 key thing maybe is the Thunderheart module under the seat Does have a red light on when I turn the key on, but the little black box that has 2 lights has a yellow light flicker when trying to start. Anyone with any clues here, racking my brain!

Do a load test on the battery and then check your charging system out.

Yes, check the volts on the battery while trying to start. Clicking in my experience is dead battery.

Well, battery checks out at 13v, disconnected all wires at battery and reconnected, tested power is getting to little green wire at starter, I am getting a reading on my coil, plunger attempts to pull in on my solenoid. I am totally lost now.

pull the starter and clean up the solenoid contacts

Put a meter on your battery post, while reading your meter read what the meter drops down to while trying to start the scoot. Let us know what it drops down to from 13 VDC...
