I need to change out my front and rear rotors and i'm contemplating doing it myself. With a bike lift, how difficult is it to do this and should I attempt this on my own?

What is your skill level?
Are you tooled Up?
Do you have Service Manual?

I've got a decent assortment of tools. Skill level is good: I fix jets on the weekend's and am a semiconductor engineering technician during the week.

Service manual ...all I have is what I got from the guys here on the forums . Not sure how complete it is.
 
You shouldn't have any issues then.
Its not a complicated replacement
Your rotors are solid or floating?
Just make sure you clean ALL threads thoroughly and use a good thread lock primer and thread lock.
Watch for spacers behind the caliper bolts and make sure they go back in the same way, provided they were installed correctly in the first place.
If your pads have more than a few hundred miles on them I would replace them at the same time so you have fresh pads on fresh rotors.
Check your bearings while the wheels are off. Rolling rough or harsh then replace.
If your calipers have never been rebuilt you might want to seriously consider rebuilding them so you don't have any wear in issues with your new rotors

It's a floating rotor.
As far as thread lock goes, I use Loctite 272 threadlocker. It's hight strength, high temp stuff for fasteners up to 1 1/2".

I don't know anything about rebuilding calipers though.

Should I be concerned about belt alignment and tension?
 
Calipers are nothing but o-rings and cleaning
Are you replacing the entire floating rotor system or just rotors?
Yes you need to be worried about alignment and belt tension. Your manual will give you that info

I'll see what I can find in my info. Any tips and tricks from the pro that I won't find in the manual?

If you are having a problem getting them as the the hub opening is differant because they were made for BDM. you can contact Quantum out of LA.
They made them for Big Dog. The rear for my '07 chopper was $375

The service manual for alignment indicates that a Rear Wheel Alignment tool is needed. With working on cars I know that all "recommended" tools aren't always needed tools. Is this tool really necessary and does anyone have any recommendations.
