sounds like the best of both worlds is to have an '07 and above, get the tranny rebuilt, and drop in a new S&S 124" non EPA with a open primary. the belt drive is good for what, 140hp? that would be the weak link.
Some 07 have the old main shaft too I don't know what the cutoff is for the 07 year my k9 was #31 off the line that year but I had the old mainshaft in mine unfortunately.

You can get many miles out of the old one. Probably only break if you were really getting on it frequently. Although a loose clutch hub nut would probably increase your chances too.
