Could be just crap built up in your fuel pump, had something similar on one of my FI bikes.

check your idle cable for tension and check the Throttle position sensor.

Hook up protune and see what it says.

Injectors get debris in them too.

Does Protune see your EFI unit?
Did you read the manual on it -- pretty straight forward -- can get almost any reading from RPM to Voltage, TPS voltage etc
