Best way to align whole bike?

Ok so I got bike running ok. Now I would like to get motor / trans / rear tire all in a line. It is way out. When I bought bike rear tire was rubbing inside of left fender enough to cut though wires to left rear light. Also top motor mount bolt was missing. I replace bolt and I just took right wheel spacer and move it the left side to get tire back center of fender. This also helped with rear belt rubbing frame by trans. Now I would like to get every thing correct.

I am confused? :oldconfused:How the heck can it even be outta line? :oldconfused:As long as you use all the original wheel spacers how could it be off? :oldconfused:Just be sure the rear axle is the same distance from the center of the swingarm bolt and I would think that's it, but who knows, maybe there's sumth'n I don't know about.:confused: :D

Owner before me paid $5000.00 to have a 4 inch open primary install by assholes. Primary belts walks to the left.
