Air cleaner - set me straight

help me understand, the air cleaner bolts, that bolt the base plate to the head, some have an air passage, some dont? depend on the year? what for, and why do some and others dont. Thanks for any insight on this.

Breather bolts but I don't think you 05 heads breath through these bolts. These heads are vented by a rubber hose coming from the rear head and a vacuum line off of the intake going to the front head. That is unless your heads have been modified.
 
I have 2006 K9 117...

I changed out the breather bolts with std bolts when I fitted my SS A/C. (oops?)

I noticed:
a few hiccups at speed (figured I need to tune the carb / rejet from the PO weird 31/88 combo)
And an new substantial oil leak (3" spot after soaking into concrete) after a long ride yesterday.

Could either of these be related to the heads not breathing?
