06 K9 Parked in Heavy Rain : Barely got me home

My 06 K9 got caught in a unexpected downpour here in Kona. It started and idled fine but burped and farted just off idle to about 3000 or 4000 rpm. I got it home, dried it off, pulled off the seat and let everything dry for two days. Rode it today, and it was missing on one cylinder with a slight backfire. My rear pipe looks like it blued too. Has a spike air cleaner that I'm sure took some water but don't think that is the problem. Any thoughts? Stock EHC. Have had no other issues with the bike in 6 months since I've owned it. 10K miles. Plugs look OK. Maybe a little lean... Thanks for the input.

sounds like you got water in the connections at the EHC and maybe under the tank. pull them apart, dry them well with a hair dryer, fill the connectors with di-electric grease, and try again.

don't jump to conclusions about the EHC being bad.

The rear cylinder is clearly the only one affected. It has HOT air at low pressure out of its pipe and is bluing my beautiful Martin Bros pipes. I'm going to look at the coil connections and dielectric all my other connectors. Because this is isolated to one cylinder, I am thinking electrical but I am also going to check for a vacuum leak on that intake... It is not firing or running very lean and hot...

blueing comes from heat, heat ususally comes from running lean. sounds like you got water in some of your carb jets. take off your air cleaner and spray WD-40 all over the inside of the carb then fire it up and wrap it up a few times to clean it out.
the inside of your spark plug connections will not dry out by themselves, take them off and spray WD-40 in them to displace any water in them and to help prevent any future water incursion.

I would suggest you purchase a rain sock for that spike air filter. It's a must that i have for here in Washington State... :D

Odds are water is not the root cause, prolly just a plug wire...
