What is the voltage supposed to coming out of the ignition module? 12.6 going in 5.9 coming out. And same at coil

Should be the 12.6 your getting coming in. it's feeding the power to coil and crank position sensor

Run button needs to be triggered for power out.

Is red light coming on the module?

Yes red light is on but I see talk about blue and yellow supposed to flash and I don't get that. Bike turns over great but no spark. Also noticed the ignition module is slightly cracked

If the red light on the Ignition Module is coming on the Ehc is sending power. If the blue and yellow don't flash while cranking the engine, test the crank sensor (which sends signal to Ign Mod) and wiring to the module. If your crank sensor tests good the odds are in favor that the crack in your ignition module is your issue.
Does the red light on your Ignition Mod blink when you crank the engine? If it does it would indicate the crank sensor is sending the signal and probably good. If the red light blinks while cranking but the blue and yellow don't the diagnostics say the ign mod is the issue.

Ordering an ignition module today. I put new coil and crank sensor in and don't have any lights on ignition module at all

If the red light on the ignition module isn't lighting it's not getting power which comes from the EHC. Could be as simple as the run switch is not working or as bad as the EHC being bad. Of course wiring to any of these parts could be at issue. Your ignition module being cracked may be enough reason to order one but if you end up in the same spot after installing it use this link to test you run switch.
You can also get your EHC tested at wildsteedworx.com before ordering a new one if needed.

I assume my run button is working because if I don't press it, it won't let the bike turn over. I talked to big dog tech and he figures ignition module also, but nothing is for sure. We talked for about half hour with me explaining all the testing I've done. (Flow chart) and we both kind of got to the same issue which makes us both think ignition module

Well it wasn't ignition module. 5.6 volts to the coil. 12.6 to the module. So back to square one.. power everywhere, turns over like crazy no spark. New ignition module, coil, and crank sensor.

Ok, when you say 5.6 to coil is that on the red wire?
Have you disconnected the coil from the ignition module and then checked the voltage?
Check the output to the coil from ignition module at ignition module directly and at each of the 2 connections (with anything downstream disconnected) ie unplug nearest connector to module, check voltage, connect nearest plug, disconnect furthest plug, check voltage, reconnect futherest plug but not coil and check voltage.
Something is dragging that line down.

I just went over this with a customer the other day. Same issues actually just no spark. Well he got shocked with hands but not enough to see or register with a spark plugs tester.

I kept telling him it's not the ignition module, well come to find out his tag light wasn't working. I had him unplug it and bike fired right up. It was shorting out at the tag light and prevented the bike from starting.

Like Mike is saying something is drawing the power, take a look see if something little like the tag light isn't working or a blinker, etc.

When you turn the key on are there any fault lights on the EHC ?
