The wire from the vr will go on the pos/battery terminal of the circuit breaker,and the wire from there to the battery will go on the acc/aux terminal. Some circuit breakers are labeled like that,and some aren't. I don't know that it really matters. Basically the pos/battery terminal is where your voltage source connects to,and the acc/aux terminal is where the load goes(i.e. what you're running with the voltage source.) In this case the voltage source is the alternator/stator,voltage goes from there to the voltage regulator,out of the voltage regulator through the circuit breaker,and to the battery to charge it.
