bigdogtech01, you were right on with your troubleshooting, nice work, and thanks to everyone. Turns out a few teeth on the charging rotor broke off, and that was causing the noise, because it was moving around a bit. Tech said, they would of called that a warranty issue if BD was still around, since the bike only has about 3500 miles. Luckily, they were able to order the charging rotor from BD performance parts and should be here on Thursday...let's hope.

"Listening to the noise it sounded like your compensator sprocket in the Primary is loose. I know you said you found the noise. To me, when you shut the motor off, you can hear it clunking around. Could be a loose primary chain as well, but usually when you hear the primary chain move back and forth and clunk around when you turn it off...this is caused from having a loose front sprocket in the primary. Just keep it in mind if the noise comes back. If it is loose and is not fixed, the Charging Rotor will end up wearing out on the splines of the Crank shaft."
