I'm assuming when it turns over it starts. Does it? Hopefully you mean clicking noise because clunking noise could mean something way more serious. I don't think your bike has compression releases which do click at startup. If indeed it is a clicking noise get a stethoscope and try to locate the sound . Could be the starter solenoid.
Regardless, get your battery load tested before panic sets in. Even though it's new. Double check your battery connections and grounds. Loosen them , clean them, apply dielectric grease and reinstall.
You probably have an AGM battery. Make sure your using a smart charger if your going to leave it connected all the time.
AGM batteries benefit from regular charging, and while trickle charging can be used, it should be done with the right equipment to avoid damage. Always monitor the battery's state of charge to ensure optimal performance.

Post a picture of what you’re talking about. I’m assuming you talking about the Thunderheart ECM between the tanks? Sure wish I could hear it. Clunking noise…. Scratching my head on that one. Is this what you’re referring to?

Computer boards (EHC) do not make noise unless they are on fire and sizzling. I'm sure we are misunderstanding your use of the word Clunking.
If your bike runs well without noise the engine is probably OK. These engines need a lot of punch to crank and stopping at first is very common. If the stopping is the noise you are hearing just release the start button and try again. The position of the cylinders at start effects the amount of power needed to crank. Sometimes initially rocking the bike in gear to get the cylinders in the mood to turn over helps.
At rest your battery should read a minimum of 12.8 vdc and when running it should read approx 14 vdc. a little less on a 2000 bike depending on the charge system installed.
Again, regardless of New battery or not you should have it load tested to be sure it is healthy. Not all batteries are created equal. Deka is a preferred battery by many people on this site. Specifically an ETX20L but I'm not sure it fits in your bike.

Replace your starter or your starter solenoid.

If your battery load test comes back good check your starter solenoid contacts for burns or damage. Consider a rebuild.

hello everyone I took the dash cover off the tank a few weeks ago and taped on the thunder Heart ECM and the starter kick in.
could there be a problem with the ECM. the starter has been working ever since I did this.

Sounds like maybe a connection issue? Ifn it was me, I'd pull the ECM plug and add some dielectric grease. Maybe even add a zip tie to keep plug secure?

Welcome to the club)))
The easiest way will be drilling a hole in the center and then using an extractor, if you can get an access to it. Post a pic.
