Is there any to protect the EHC with a inline fuse or anything to keep from frying it from things like bad charging or bad sensors?

So last year I got a new EHC from Curtis, also installed a new stator and rotor at the same time when you do that they give two your warranty, already had a circuit breaker but the kit came with another circuit breaker and an inline fuse I installed all of them so now have the original big dog circuit breaker, circuit breaker and fuse that came with the kit so if my EHC blows from a spike or something I really have a serious issue

Your bike probably has a circuit breaker between the VR and the Battery which protects the battery and the EHC from a short in the VR. It does not however protect the EHC from the battery shorting out. You should put an inline fuse between the battery and the EHC. Fuse protection for each circuit is built into the EHC. The advantage of this type of system is that the circuit automatically resets when an over-current condition is eliminated. Additionally the system allows for fault indicator led's to aid in troubleshooting open and short circuit situations.
This document is from a 2007 k9 but generically it should be somewhat relevant to whatever BD you have.

The biggest issue is getting rid of the likely bad OEM VR
Then install a 40amp/20amp breaker assembly, we have them on our site, to better protect the system. 40amp/25amp in the case of an EFI which is usually already in place by BD but hooked up wrong.
The bigger problem is when there is a short etc in the harness, small shorts may not show themselves until the EHC fails, and it allows excess voltage to back feed through the EHC. That is usually when the EHC gets damaged by something in the system other than the OEM VR.
