Recently replaced the EHC with a wire plus system. Ran an EFI (A1) bleed off of the battery with a 5v fuse and put the resistor on as well. Bike started up when I was done but was idling rough. Took it down to a shop so they could put it on their dynojet. Battery is putting off a normal voltage but they tell me that the EFI is showing a 20V output with or without the Big Dog running. Will this work itself out as the EFI relearns or is this a separate issue?

I don't understand the 20 volts. Your battery has a max of about 13.8. I'm sure someone will chime in. I'll check my electrical schematic??

Hope you did a EFI RESET after reconnecting the battery cable. That would possibly cause the IAC to get wacky and cause a poor idle rpm.

After connecting a battery with EFI you must turn the key ON, press the RUN button, and than turn the key OFF for at least 15 seconds to reset the ECU sensors. If your battery ever loses charge you will most likely have to repeat this procedure.
